create the ability to 'flatten' text, images, etc
Having the ability to flatten would create a document that I could continue to write over but then do an "erase all" but not erase the flattened part.
I am a math teacher and sometime I write down a problem that I would like to keep to show to the next class or use next year. I would like the ability to keep the problem without exporting and re-importing it into GoodNotes as a pdf.

Flattening an image so you can work with text or graphics without disturbing the image is essential.

I agree. I use good notes for my planner and would like to add images, or text that I can write over and erase without worrying that my background will also erase.

This could be improved by having the ability to add and control different layers of the document

Better yet, add a handful of layers. To permit editing/drawing/erasing on one layer without affecting what has been drawn on another layer. Even just two or three layers would be very useful.
