Use Goodnotes as default PDF reader and save PDF files directly to computer
I want to be able to click a file from the file explorer window, have it open in Goodnotes, and have all of my edits savable directly to the file in its location in the file explorer. This would be a useful feature for college students, academics, and anyone else who regularly reads PDF files.
Otherwise Goodnotes needs some kind of file organization system rather than all of my potentially thousands of imported PDFs on the same scrollable page. I could make Goodnotes work if I could make a folder for every class or project.

I agree direct access to file system files (ie outside the notebook structure) would be great. It is one of the big advantages of Android that you don't need to duplicate every file for every app that uses it, especially the case for PDFs where often large libraries of PDFs are annotated and shared across multiple apps.
I left iOS about 5 years ago and the lack of a genuine GoodNotes replacement has been the major inconvenience (I had all the paid extras available at the time on iOS and used GoodNotes daily). Bravo for addressing the gap.
There is a long way to go to match the iOS app, but this is a great start.
