Manual sorting isn't possible while maintaining iCloud functionality. I have a solution to propose. Make the REAL name of a notebook a hidden property that simply reflects its position in the category when sorted, and the name visible to the user could be a different property that has nothing to do with sorting?
In this way, the user can, as in GoodNotes 3, simply drag notebooks around in a category, and when a notebook is moved, its filename and those below it are changed to affect the new position without changing the name visible to the user. Then, if the user prefers automatic sorting (I don't) then the sorting property can be switched to the user-visible name rather than the hidden name. Would this work?
