A nice way to implement that for goodnotes developers would be to create a "several palettes" feature, that you can assign manually to paper styles ( dark, white, yellow ... ). whenever switching paper theme you could just map the first color in the palette of the other style to the first color in the palette of the new theme. That way you could both :
- have custom palettes for each paper style
- be able to seemlessly switch paper stylewhich is useful for printing when you like dark mode
- adds flexibility to the overall experience without being confusing
[ note : in the edge case of not matching palette sizes, just use the first color of the palette for the other colors ( but you have to keep the information of the color index so that no information is lost when reswitching palettes ) ]

I agree we need to have palette sets, an idea among them is to have an automatic switch between two color palette sets : light and dark which matches the paper style in goodnotes ( or dark/light/yellow palettes ... )
I guess if this feature is implemented it could also be possible to create color palette sets, and then making people able to assign palettes in their "palette library" to a certain paper style (dark, yellow, white, .........)

Without this feature, using goodnote on a computer (macos, windows, and even iPad) is almost impossible when using educational material (books of 500 pages ...)
This is a much needed feature, which is very surprising not to be found in the VERSION 6, of a pdf annotation software...
I really hope the team will consider this

We’re excited to announce that we have completed this feature. It is now available in the update GoodNotes 5.3 for iPadOS (13.1).
With the update, we added full support for iPadOS’ multiple windows. It lets you do much more than viewing two documents side by side. To read everything you need to know about opening multiple documents, please visit goodnotes.com/ipad-os.
How to open a new window:
You can now open GoodNotes in multiple windows to view two documents side by side, view two pages of the same document in Split View, or pair it with other apps in spaces across your entire system. To open a new window, drag any of the elements listed below to the side of your screen:
- the app icon from the dock
- documents from the library
- folders from the library
- individual pages from the document thumbnail view

I do agree, navigating books meant for researchers can be very tidious at times
